Mike,

If you want DIFFERENT indicators in each window that you open
via Window->New you have to 
a) open new window via Window->New
b) close existing panes (right click over each pane and choose CLOSE)
c) Insert new ones (using double click on chart name, do NOT use "Insert linked")
