It definitely does save all the extra junk. If you "save as" another
name the file sizes are the exactly the same. Also, deleting indicators
and studies greatly reduces the file size. After I deleted all the
superfluous stuff mine decreased from 8 MB to 5MB. Is anyone in the
habit of regularly reconstructing their workspaces from scratch to
remove all the extra junk? It seems like quite a pain.

You mean, if you "Save As" your workspace under another name, all the
extra padding and junk won't get saved?
